After remerging dev-util/pkgconf-0.9.3 with USE=-strict, wxGTK successfully finds gtk+-2.0 files and merges cleanly.
When I first read the description for USE flag strict it sounded desirable (perhaps even necessary) to ensure full drop-in replacement capability. If it is intended more as a developer tool, perhaps modifying the description would be enough to spare someone else future confusion.
