Make the merge script smarter

      The merge script that generates the transport trees only supports merging or replacing. A useful feature to have is a smart merge and replace that allows specified overlays to take priority. The process would be as follows:

      1. replace matching versions
      2. delete versions higher than those replaced
      3. merge in versions lower than those replaced
